This "MODE" has three modes.

・Shallow
・Deep
・Wide

Manual explanation.

• Shallow means that all plug-in outputs correspond to the hardware unit's aux outputs.
• Deep means that all plug-in outputs correspond to the hardware unit's Main output.
• In Wide mode, the Main output is routed to the left channel and the Aux output to the right channel.Because the delay lengths are different and the Main and Aux are out of phase, Wide mode sounds like panning the signal left or right, depending on the Depth knob setting.

The difference between the Main output and the Aux output is that the Main output has twice the delay time.

The manual says:

The Eventide Clockworks Instant Flanger had two unique outputs, Main and Aux. The Main output used two bucket brigade in series and the Aux output used only one bucket brigade.In other words, the delay time of the Main output is approximately twice that of the Aux output.

As for the sound, "Shallow" has a shorter delay time, so it feels a little tighter and has a higher pitch.

“Deep” is a slightly short delay, and it feels like a high-feedback sound, giving you a sense of space. 

"Wide" is heard spread to the left and right due to phase shift.
